Chromosomes are believed to be an encapsulation of genes that appears on cell division. They are not “there” normally. By metonymy, people use chromosomes instead of genes or genome. But, more importantly, people are now used to the idea that one specific pair of chromosomes is different in males and females, and that is used as a proxy to say what the sex of the individual is.
